iPhy is a web application that allows users to assemble and analyse large datasets for multigene phylogenetic analysis. It can import sequence data based on annotation or similarity to known sequence, pick subsets of data for analysis using various criteria, and upload trees and metadata to iTOL for viewing.

If you just want to try out iPhy, or you want to analyse a small dataset, use the public web version at iphy.bio.ed.ac.uk and refer to the user guide. If you want to download the iPhy source code to set up a local installation, use the Download link and refer to the Local Installation guide. Alternatively, if you want to use iPhy locally without installing all the dependencies, you can download a virtual machine image in .ovf format and run it under a hypervisor like VirtualBox. Instructions for using the virtual machine are also in the Local Installation guide.
